You can disable the confirmation dialog in the settings.

Duplicates are not the main focus of the extension. That's more of a "it can do that, too" feature. The main purpose and greatest strength of the Bookmarks Organizer is checking whether bookmarks still work. There is a chance that the duplicates feature will be expanded in the long term.
